The transitions are saved by default to the playlist you are currently editing (if you save the changes to that playlist).
I.e. if you play exactly that playlist again on another day, the transitions are of course the same.

I assume you mean something different - I guess?
The cue-point you set are saved (by default) to the playlist - as just explained. But they are not saved to the track.
I.e. if you execute the same Script again (not the playlist), the cue-points are of course not restored (as they have not been permanently saved to the individual track).
So if you want, that the cue-points (any probably other meta data) is permanantly saved to the track, you need to explicitly do that. This can be done in the TAG Editor, but also in the Segue Editor - as explained below.

In the Segue Editor you can click on the colored bar below the track to open the track edit panel. In that track panel you now click on the "Save MetaData TAG" button to save all meta data incl. the cue-points to the track's TAG data. I.e. this permanently saves the cue-points to that track.
This means, that each time the track is used (manually or via a script), exactly those cue-points and other meta data are used.
This also means, that the Automatic cue-point detection (ACPD) is not executed anymore for that track, but those already defined cue-points are used (unless you explicitly clear them, e.g. within a script - which would again be temporary).

Okay. Understood. But if I have made the changes and make the whole list active, does clicking on the save metadata TAG from the top save the changes made to the whole list or do I still have to do it one by one for each song ?

The mentioned/shown ribbon tab button is doing what it's tool tip suggests.
It saves all meta data TAG for ALL selected tracks in the playlist to the related audio file.

I.e. select all tracks you want to save beforehand (e.g. use STRG+A to select all).
Note, that saving TAGs to audio files might take some time if you selected many entries (depending on the speed of your I/O sub-system)!
